There are many different interpretations of what her childhood was like, but in the end most of them end in her parent(s) dying, which is why her fear of being alone or losing her friends borders on traumatic. A fan observation is shown here, in the third to last question...

The point is, people with deep trauma sometimes wear masks over their personality. Someone will pretend to be boastful, rude, arrogant and wanting fame, and in reality they have massive self doubt and actually wants to be the best for the sake of others being safe and being the best as well. Sometimes the mask overtakes their original intent like in Mare-do-well, but when episodes like Wonderbolt Academy and other episodes rubs more real and serious arrogance she pretends to have, it causes her to drop her mask. Quitting fame, fortune, her entire life's dream over recklessness and taking advantage of others being accepted?
There is insane strength of character behind her facade of being a jerk.

And honestly, what Rainbow had dealt with in her childhood in this fanfic is worse than having her parents die. It also has a good description of the relationship between Applejack and her parents as well.
And don't worry about that.
I'm used to shipping, so long as its within the realms of character chemistry, and works WITH that.

Shipping with side characters sometimes works (Spitfire, Gilda, Fancy Pants, etc) but beyond those, any shipping between the main characters would seem like crack shipping to me. Hard to read anything with crack pairings.
